I think you found your problem with incorrect valve timing.  Most likely not FUBAR but enuf to affect how it runs.  

Isn't there a water/oil heat exchanger up front there?  Lower front of the engine.  I believe my '05 had that located there.

What they said above is 100% accurate. Much better to go back to stock and figure out how to reduce your electrical loads to stay within the design conditions of the stock unit.

It doesn't sound like a fuel pump problem to me. I would guess that you may have flooded it and next time that happens just open the throttle wide open and hit the starter and crank it for a little while to get the excess fuel out of the cylinders. The fuel pump does not run continuously on the...
