Replacing Ignition Switch

Ok guys, I've been on this forum long enough to know how to post a new question but I don't. I'm probably doing this wrong but here goes.
2009 A , decided to replace the ignition switch because mine was original and getting really sloppy. Changed it out with a OEM 2012 switch, seemed straightforward as I purchased the switch with the top tree.
Easy peasy, right? No. Raised the tank with minimal fuel to make things easy and removed the necessary items to get to the two(2) plugs. After connecting the switch I cycled the key on to verify things were OK. Can't remember if I hit the starter or not. All the lights came on so I buttoned things up and now I find that the check engine light (cel) stays on and the bike runs terrible, has difficulty idling. Rode the bike in hopes of it somehow miraculously clearing itself for 20 miles but no. Still running very poorly, like not all cylinders are firing.

I put this out here because you guys are smart fellers and you just might save me some diagnostic time. Any ideas, all are welcome. Thanks

That should produce a fault code which should help with diagnosis. Doubt it is your ignition switch. Check the connectors to the fuel tank and plug wires as a start. Also make sure you don't have a vacuum leak (disconnected or cracked hose).
 
I know that it is a bit of work, but if you switch out the new switch :))) with the old one temporarily, it would tell you if it is an ignition switch issue. I agree with RossKean though - it is not likely the switch but something that happened during the installation of the new switch.

@Ignacio I wouldn't hijack or "co-opt" a thread, that's not a fair assumption on your part - that had to have been a mistake. I know how to post as this is not my first rodeo on forums. I'd like to see the post you're talking about and where it was posted before; I can't tell now which conversation it is that you moved because the link in the notification you sent does not work.
I'll be more careful in the future, but so you know, it definitely was a mistake, not a hijack.
Are you sure you are addressing the right person here, because the quoted post that you say you moved was posted by rocsanman, I'm confused.

No prob, thats why I was confused, because it actually appeared in my inbox notifications like he was addressing me.

I received a similar "Alert". I asked about it and it appears to have been a forum glitch (or software misunderstanding) that sent the notification to us because we were participants in the thread in question. The only issue was a piggyback on a thread that should have been started as a new thread and something messed up when posts were moved. (I suspect an automatic message sent when ADMIN entered a reason for moving a thread...)

Hi all and thanks for the replies. I posted the cause of the problem but apparently in all the confusion the post got lost. Anyway, rechecked the bundle of wires going to the ECU and noticed the orange wire had pulled out slightly as I could see the shiny "pin" not seated properly. Must have happened when I serviced the air filter. Pushed the pin back into the harness and all is good. No check engine light and runs as she should.
