Like the fart smeller above alluded to, I think you could be opening yourself up to all kins of issues. ECU for sure - and I don't think you could just reflash it. Also the meter display. And who knows what else? Still, you should do it so we will know if can be done or not!

Shifted hard between first and second gear and the middle drive shaft went out the clutch side,breaking the bearing stay inside the cases...think a tooth broke off one if the pinion gears and got jammed in between forcing it west....3 large just for the cases,plus bearings, labor etc on a 80000km motor....
 
Maybe I missed something here, but is there reason to believe the 6 gear mill will physically fit the 5 speed chassis? There's no such thing as wasted space inside a Yamaha engine, so something had to get bumped out somewhere.

Cases (and external dimensions) are the same. Transmission gears were revised to accommodate the additional ratio.

Once again, the fart smeller is spot on.

Thinner heli-cut gears on the 6-speed in the same case. Having talked to a knowledgeable tech on the issue, there should be no reason that the 5-speed gear set and the 6-speed gear set aren't interchangeable if you don't mind ponying up the $$$ and splitting the engine case. Still, there are all these other issues with the ECU and meter (gauges). I am just guessing here, but going from 6 to 5 gears shouldn't be a problem with the ECU or meter. It will just think you don't like to shift into 6th gear!
