After 4-5 months of waiting, side cases finally came in. They look great, except a few missed paint spots on the black plastic near opening. I’ll grab generic flat black touch up unless anyone has specific paint codes for that?

I would try a blackening agent as sold for car black trim. It may only be polish residue that tends to leave the sort of colouring you photos depict, unless you are sure it's underlying lighter coloured plastic.

Good point. I didn’t think about that possibility, and better to try that first. Thanks

If it is a paint defect rather than some sort of polish residue, I wouldn't try fixing it up myself. It is a brand new bag from Yamaha. They can have the bag painted or replaced on their dime. I think a matte black touchup would look awful and worse as the inevitable sun-fading takes place. (If they are repainting, make sure they do both bags even if only one is affected. They won't look the same as each other after a year.)

Edit - I thought these were black plastic rather than painted white plastic...

Send them back for replacement if you plan on keeping this FJR for several years. I'm too picky new bike make the dealer replace them.

The black is not painted. It is the natural color of the ABS plastic. That “white” you are seeing is know as plastic being rubbed… friction causes this. The black has a “grain” to it. Also paste polishes tend to leave this marking on the black.
