Just finished installing new exhaust and was running the bike to warm it up after I added new antifreeze and noticed this. When the engine heated up to the point where the fans kick in only the throttle side fan came on, ran then shut off. The left side did not come on at all. Are these separately fused or do I have a problem with the electric motor. Or does the second fan only come on when things really get hot. Any help would be appreciated as I would like to get this looked after before I finish putting it all back together.

 
Each fan has its own fuse. The fuses are powered (located downstream) from a single fan control relay. They are paralleled -- they operate as one.

 
Try to "fire" them off from the Diag panel to see if they both run, and check the fuse. My original fan relay failed at around 85k miles, if your relay is going bad nether fan would run.
